I've a 4mm ply deck that is carbon sheathed on the underside which I have recently removed several fittings from. I need to fill the hole which are no longer required. There are no pads beneath the deck at these points.

Whats the best method to fill these holes permamently? 

My concern is if I only fill the hole with a thickened epoxy mix, due to there only being 4mm of deck for it to bond to, the filling maybe very brittle. Is it worth adding a pad behind or even a small square of glass tape over each hole? I do intend to re-paint and progrip the deck once all holes are filled.

Depends on the filler mix you use. If its heavy on microfibres it won't be very brittle. I've filled 3mm ply decks with epoxy/filler without a moment's concern.
